you press prone, and you take a run up and go prone

Happens sometimes, which is why you should never attempt to go prone when close to an edge of something (Monster learned that the hard way).

Happens for me if I'm running and press prone, then its like a dive to get down quick.

If you're stood still he should just go straight down.

It had me wondering why that happens and why you cant scope. Its simply because you have been in your inventory. After closing your inventory always take a step back and your gun will level, then its save to prone. As krtshv said though its better not to prone on the edge of something.
