The gates and watchtowers of my base, where I have been working hard for a month, are still standing, but the crates and tents inside are all gone. why why why

Welcome to DayZ.

All servers (no matter is it private or public shard database) has a synchronization timeout.

Also possibly that there's an attacking vectors that allow to kill server out. Same as timeout for items that was placed on the ground and 'eir state.

 

So if simplify - you have many chances to loose your loot or even crate with loot coz it's broken.

You were probably raided. Someone guessed your gate combination, looted and then left placing the lock back in-place.
