I have no idea why he didn't shoot me as he clearly had the jump on me and could have killed me easily whilst I was looting the other dude.

When you play in team - it's better to risk and ask your mate if it's him or not than to shoot on sight. I bet he yelled over TS or Skype "John, is that you??!" :D
