Well, the steam download version makes a DayZ file that doesn't run unless you choose "DayZ" on your steam game list. PWS I believe has the mod installed outside of your steam directory, and only runs it when you run DayZ. So yes, you can have them both, as long as you aren't putting anything in your "Addons" folder.
