I have no idea how I did this but Dayz starts (using Dayz Commander) windowized now, I looked in the Dayz Commander settings and start windowized is not checked. How on earth did i do this and how do I change it back?

Just want to make it clear that I'm no pro; so I'm not sure if I'm qualified to answer this, however I think I can help you with your dilemma. If you open up Arma 2 you will see a menu, navigate to settings and proceed change them to better suit your requirements.
